I found the reason for this bug. If you only change user defined settings, the program does not "notice" these changes and therefore doesn't save the texture definitions.
This will be fixed with the next release. Until then it is sufficient to make some other small changes to the texture definitions: for example activate/deactivate the auto texturing parameters of one texture, save the settings, go back to the settings and reactivate/redeactivate the auto texturing parameters, and save again. It is sufficient to do this for one texture; you don't have to do this for all textures with user defined settings applied to it.
